Repotting tomato plants

Forgive me if I haven't searched thoroughly or if this just doesn't make sense so it has not been addressed.

I received some organically-grown-from-seed heirloom (prudens purple) and cherry tomato (brandywine) plants. They came in 4" or seeding trays they had outgrown by a couple of weeks. I moved them into bigger pots (but not very big, 12") I already had. Since learning more about container raising tomatoes I realized I need bigger containers. Then I broke my foot and have not been able to move them. So I watched them suffer a bit of trauma after the first repotting: yellowing leaves turning to brown leaves, blossoms grew and dropped off. Now a few are recovering but I'm concerned that it may be too late for me to move them to bigger containers.

Any advice from the forum would be so helpful. I am able to get around more and have help to take care of these guys. This is my first time working with containers and I'd like to learn as much as I can.
