Yes you can prune off all the lower shoots. Then train the upper shoot or shoots as you want them. Next year new shoots will arise from each current season node. Those shoots will bear fruit. Next year your vine will be too small to carry much fruit but you might leave a few bunches.

I cut off all the lower shoots and when putting them in the garbage they looked like there were tiny grape clusters on some of them. Were those bearing shoots or is it possible to get grapes on the first shoots off the trunk. This is the third year in ground. Did I mess up pruning a prior year or maybe left a primary shoot and though that was the main stem?

Yes there probably were a few small fruit clusters. But the plant is too small to carry any fruit this year. Fruit is on current canes growing from last years canes. You didn't do anything wrong. Those green canes up on top will sprout shoots with fruit next year. Any shoots arising next year from the wood that is already brown won't have fruit.
