And this is what the spots appear to turn into eventually:

Cedar Apple Rust.

Rob is spot on; that is Cedar Apple Rust. A spray program of Captan or Immunox should treat the problem. I've had better results with Captan, but lots of people on the forum also recommend Immunox.

Too late to treat it now. You need to proactively treat it next year before it starts.

Thanks for the input fellas! I don't have any fungicide on hand so i made one up with baking soda, soap, hort oil and garlic. I applied it to all of the foliage, branches and trunk.

These are just 2 small trees, planted early last year. About 1/10 of the leaves have these spots and the ones pictured above are the worst.

Do you really think this is a lost cause for the season?

Is there anything else I should do, like pick all of the affected leaves?

It is not a lost cause. Set up a spray regimen for the rest of the season to fight this and other denizens of the fungal, bacterial and insectoid nether world.
