Espalier apple tree planted, pruning and staking?

I just planted the apple tree, and now I am looking at the aftermath. The tree is fairly short now, about 5 feet tall and 5 feet wide. It has 6 branches - 3 to each side. No leaves yet, but some buds are forming.

1) There are a few short branches that is around few inches long, Should I cut them now? Is it a simple as using the garden scissor, cut it as close to the main trunk as possible and that's it? Is there any precaution?

2) I plan to stake this, so three vertical: one in the middle, two at the side. Three horizontal - one per horizontal branch. Is that sufficient?

3) I put those plastic tube around the trunk, do I need anything else to protect from rabbit? The first horizontal branch is only about 1 feet above ground.

4) I ordered a moisture / pH meter, is there anything else I may need?
