Here is another picture of the entire plant. I should also mention that the roots are in excellent shape and the plant appears to be otherwise healthy.

I wouldn't worry about it. It could be fungal or bacterial or it could be insect damage. You could remove the leaves with the spots, remember to sterilize tools before and after and wash your hands so if it is a disease you won't spread it. Keep it away from other plants. Try not to get the leaves wet when you water.

See what happens in a few weeks. Some plants get spots no matter what you do. Look at the flowers when they open. If you get spots, streaks, or distortions in the flower the plant could have a virus.
