planting water lilies at bottom of pond.

We have a large natural pond. Last summer we purchased water lilies, planted them in pots and placed in the water. After the season started to cool we took out the plants and stored them in damp mulch. Now I want to replant the lilies but need some advice. I'm thinking of just submerging the unpotted lilies into the bottom of the pond instead of planting in pots . I don't understand how one pulls up the pots to fertilize or divide when they're in deep water. How do you locate and hoist them up. Our pond is only about 5 ft deep but covers maybe 40ft.x 30 ft. If you try to wade in the muck is up to your knees! If we weight down the lily and let it go to about 3ft. will it take root and grow?
Please advise.
