A word of encouragement...I am a total newbie, but I have to tell you it was the same with my pond... I added a ton of plants... and it started improving slowly, and yesterday literally overnite it cleared up. It is still tinted green, but you can see right to the bottom... The whole process took over a month though... so I guess, patience is the key...
I am sure the other way more knowledgeable people here will help you out with actual useful tips...

Anna is correct about it clearing up on its own. It is one of the things that happens when you do a serious cleaning. You have put the pond back to the point where all natural systems have to start over. Things that might help? A UV light and quilt batting might be helpful but the main cure is time. It shouldn't hurt the fishies so long as the water tests out good when you use your test kit. Some fish eat algae. The FAQ link is below. Be sure to check out Norm Meck's lesson on green water.

You are experiencing an "algae bloom." Your pond needs time to establish an ecological balance, adding lots of plants will help, water hyacinth are good water cleaners because they fight for the same nutrients that the algae does. It stinks, but all you can do is wait it out.
