Soil drainage into pond?

I installed a small liner pond last year and didn't have problems with it. However this year, my area's seen an above average amount of rainfall. On the north side of the pond, there's a gradual hill that's drained some soil into the pond. This is the problem, I'm aware, and I'm working on leveling it out.

Even with the land leveled, I'm still left with dirty, cloudy water. I haven't seen or introduced any aquatic life other than the Parrot's Feather plants I recently purchased.

Any advice on mitigating the brown water? Possibly without having to drain the pond? It's only about 6' in diameter so it wouldn't be a huge deal...
