I don't have a problem with them in the pond itself the fish take care of them, but they are in the filter. Can i put one of those round mosquito cakes in the bio filter or is that bad?

Mosquito Dunks are safe for fish, people and microbes, not mosquito larva.

It can also get rid of black fly larva and fungus gnats. The Latin name is: Bacillus thuringiensis serovar israelensis (Bti).

Absolutely you can and should use Mosquito Dunks for that situation. Probably don't need a whole one. Read the directions they go by surface area of the pond.
