Tomatoes don't like their roots disturbed. Has anyone sown them in flats and if so how did you separate them without disturbing the roots. I usually plat seeds separately in cups.

Who says tomatoes don't like their roots disturbed? They are not nearly as finicky as squash-family plants. I transplant lots of tomatoes with no problems. I have planted in a 1020 with 5 rows the long way, approx 300 plants per flat, leave til the second leaves, pot on.....

That's how we start tomatoes also - you always loose a few after re-potting but it's usualy the weaker starts which you do not want anyway. That being said it does take a little time - we are experimenting with 288's this year on our late set toms in an attempt to take some of the time burden out. I really like using the 288's for cabbage so time will tell.

The ony rule I go my regarding tomatoes & roots (common sense, really) is not to pot them up twice within a 2 week period so the plant has time to re-root before being potted up again/put into it's final home or whatever.
