Stains on Flagstone Patio laid on Concrete (Not efflorescence)

I hired an excellent mason but there is one issue that I am trying to figure out.
See Attached Photo: Notice the stains along the perimeter of almost every single stone?
I believe this is caused by the process the mason uses to lay the stones.
The photo is of another patio he did over a year ago so there was plenty of time for it to dry and there was No Rain for several days before I took the shot so I don't believe this is moisture it does not seem to dry.
I asked the mason about this before he started doing my project and he said it was either a lot of moisture underneath or the flagstone was porous/defective.
So in November he finished my front walkway and lucky me I have the same problem.
Tomorrow the mason will start laying stones in the backyard (approx 1,000 sq ft on a 6" concrete slab with combination of 1" and 1.5" stone mostly thermal).
Please let me know if this is common, does it go away and how I can prevent this, thanks!
