Am I understanding your correctly? When you turn the water on your sprinklers turn on and will not turn off unless you turn the water off, regardless of what is going with the controller?

If so then the issue is with the valves. Your valves that are staying open may need to be cleaned and flushed. If you live in a colder climate your valves may have been left open manually during the winterization process.
